The overall bitrate is different because your video is short and the difference
in VBV states is sufficient to account for the difference.
A drop in bitrate hurts PSNR more than a rise in bitrate helps PSNR. Thus,
artificially dropping bitrate for a part of the video (and boosting it for
another) will generally hurt overall PSNR.
