There is no need to start all over again.  The "Format code" part in the Format
dialog is editable, just add the space back, i.e. 0.00" "% (maybe it's a
non-break space, I'm not sure" when you reformat it to one leading zero.

The issue, as far as I can see, is that Calc is being inconsistent when the
user is using the simple UI options to format the pencentage cells, for
_certain locales_.

I have little experience in MS Excel, but from your description, I don't see
anything not doable in Calc with hand-crafted format codes.  Maybe Excel
provide better pre-defined formats, especially for non-English locales?  That's
definitely an area LibreOffice can improve in, and enchancement requests are
welcome.

I am merely an (somewhat) advanced user doing QA work on Bugzilla, and not a
developer.  Nor do I have any insights about the intentions of developers
working on this area, sorry.  However, like I said above, well-described
enhancement request, especially with comparison to what MS Excel provides,
should always be welcome.
