machine-id file has different id than the daemons have

So is this the case that 'make install' writes it if it's missing, and 
keeps the old one if it's there?

Currently FreeBSD installer deletes the file when the port is 
uninstalled. I guess this port upgrade caused the problem, because 
upgrade=uninstall+install.
