how do you update applications from flathub?

gnome software center have a nice UI for that, but if you are asking about
command line

to get list of application type the following command,

flatpak list

it would show something like

Ref                                                   Options
...
com.skype.Client/x86_64/stable                        user,current
...

then type

flatpak update com.skype.Client

to update skype in this example

this would work for any flatpak application not just flathub
