Could you provide the output of:
gst-launch-0.10 -v filesrc location=... ! matroskademux ! identity
name=beforedec ! vorbisdec ! fakesink

Better yet if you can provide the clip.

The problem most likely comes from elsewhere, this is just the visible part of
the issue.
