Indeed, see the 6th buffer, which should have offset 0:

$ gst-launch-0.10 filesrc location=566769.flac ! flacparse ! fakesink -v | grep
chain | head -n10
 (snip 5 header buffers)
chain   5318 bytes, timestamp: 0:00:00.000000000, duration: 0:00:00.104489795,
offset: 104489795, offset_end:  4608
