Can confirm this problem on latest rhythmbox git ( with gstreamer 1.12.3 ).
Soundjuicer uses rhythmbox encoding profiles. Hence, equally affected by this
issue. 

[user at test:~/bugs/rhythmbox/flac] $ flac -tVF test.flac 
flac 1.3.2
test.flac: ERROR while decoding metadata
           state = FLAC__STREAM_DECODER_END_OF_STREAM
