As I understand it, the elements from gst-ffmpeg almost all have a
rank which will prohibit them from being autoplugged.  It seems that
they tend to suffer from bugs not found in the native elements, too.

Of course, the plugins you require will depend on the range of codecs
you expect to encounter.
