Remove the filter caps. alignment and stream-format fields are for
H.264, they are not used with MPEG-2 video. I don't think
avenc_mpeg2video will pick up the profile field from the caps.

As for the timestamps, perhaps put the video into a container, such as
MPEG-TS or MPEG-PS, so:  .... ! tsmux ! filesink location=video.ts
or ... ! mpegpsmux ! filesink location=foo.mpg
