I was seeing this problem with Gnome 3.16 and Chrome using Intel Drivers and my
conclusion is this is somehow indeed related to Window manager.

As a workaround, try selecting "Use System title bar and Border" in chrome
settings and see if this problem goes away. For me that fixed the problem.
