It also has other issues such as the scanline counter speeding up during the the vertical blanking period and stopping entirely for the duration of the bottom border, which means the timestamp based frame counter emulation of gen2 wouldn't work reliably either. I have an affected machine and I started to hack together some things to fix these problems.
