A follow-up (I am the original reporter, not a LibreOffice developer): 

I am now using version 5.2.7.2 (currently the latest in the 5.2 series), and
the problem is not there; saving password encrypted files is super fast. I will
have to stay with this version until the problem has been solved.

For others with the same problem, version 5.2.7.2 can be found at
