I cannot reproduce your issue, with latest org.libreoffice.LibreOffice 6.2.4.2
flatpak and latest underlying org.freedesktop.Platform 18.08.32 runtime and
Flatpak 1.4.0 on Fedora 30.  After `mkdir ~/HIDDEN-DOCUMENTS` and editing
~/.config/user-dirs.dirs to contain XDG_DOCUMENTS_DIR="$HOME/HIDDEN-DOCUMENTS",
doing "File - Open..." shows HIDDEN-DOCUMENTS (instead of the usual
"Documents") in the left-hand list of the Open dialog.
