As I understood you want to have two slides with different Master pages theme.
If you want to do that:
1- copy the slide from the source to the target,
2- select it on the target file,
3- click on the Master pages icon in the sidebar at the right,
4- then choose the theme you want to use.
Please check the attached screenshot.
I used this version to reproduce the issue:
Version: 5.4.1.2 (x64)
