I don't understand why, on Debian testing/sid ctrl+shift+e is handle by GTK3
itself to use the emoji mode.

It goes to emoji insertion mode indeed.
Let me know if you need more details. In my understanding (I'm not a GTK
developer), it's a keyboard shortcut conflict.
