No screwup probably, rather the old daily bibisect repo is now the 'til4.4
one and the new daily starts from fresh.

So you should be OK if you change the remote to point to the 'till44 repo
(and reset your branch to the one of the remote)

As for the new daily, I think the last commit in the 44 one is the first in
the new one. So copying the repo might save some time and MB cloning, but
probably not so much. Use git gc with prune to clear the old/unused data.
