I have no idea what this "Git Extension" is? I suggest using msysgit. Anyway, that it presumably not the problem.

Well, you definitely need automake and autoconf if you are going to run autogen.sh. Another thing is that often I have found that it is necessary to run dos2unix autogen.sh.
