A well designed XML file structure would mitigate a lot of these problems. The rats nest of XML tags you speak of mostly comes from ill thought xml structure or formats that have been infi itely patched and extended. 

The most suited file format is one that would be easy to parse, using existing toolkits, by all subsystems. The human readability part is not that important, however a good design that is fast to parse, is.
