mkinitrd calls plymouth-populate-initrd. plymouth-populate-initrd copies
all the files (but as you found out not directories) in
/usr/share/plymouth/<plugin-name>/ to the initrd.
The livecd actually uses mkliveinitrd not mkinitrd which is a similar
but more generic script.
