We just use the start of file marker %PDF-x.y

Do you mean this and the catalog key can disagree? And if they disagree the 
catalog version has precedence? Or the marker can not exist?

Anyway we just use the pdf version for reporting it, no more uses, but being 
"correct" is always good.
