That's strange, I'm using transmission-gtk too.

xdg-utils-1.1.0_rc1_p20120319
xfce4-meta-4.10
transmission-2.77

I've also tried xdg-utils-1.1.0_rc1_p20120916 as those are the two versions of
xdg-utils in Gentoo's portage.

I have the following in .local/share/applications/mimeapps.list:

application/x-bittorrent=transmission-gtk.desktop
x-scheme-handler/magnet=transmission-gtk.desktop
