I'd recommend skewing the circles to match the surface of the  
respective side their on.  I would also make sure the numbers on the  
die (spelling?) are accurate and don't change when the icon is a  
smaller size.  If you have 1/3/4, keep those same numbers at a  
smaller icon size.  I'm not convinced that you should flatten the  
icon for the 16px size.  I would investigate a 16px icon that shows  
the die with the same isometric 3d view as the larger sizes.
