Using empathy and skype4pidgin through empathy, I cannot link skype contacts to
other protocols' contacts, neither through empathy nor through gnome-contacts.
I thought it was skype4pidgin related, so I filed a bug there :

replied that the issue was probably telepathy-haze related.
I use archlinux up-to-date (latest gnome and empathy 3.2)
