I can reproduce, WAYLAND_DEBUG reveals:

[1472413.950]  -> zxdg_toplevel_v6 at 30.set_min_size(280, -5)
...
[1472701.594] wl_display at 1.error(zxdg_toplevel_v6 at 30, 4, "invalid negative min
size requested 280 x -5")

given ephy doesn't seem to set any explicit geometry hints, I'd say this is
gtk+, and related to the xdg_shell update. Moving there.
