Thanks for your excellent sleuthing to find out where this bug comes fron.

Just to add to your work:

-$ac_aux_dir may come from any of 3 places in general.m4

Considering your remark that adding AC_CONFIG_AUX_DIR macro is another
alternative of resolving the issue, and that both ac_aux_dir and
AC_CONFIG_AUX_DIR are defined as part of autoconf, I'm inclined to report it as
a bug in autoconf first, and let upstream decide to wich autotool it should be
assigned.
