I personally *really* like the way rox does this, this is to just have a
directory with executables/symlinks named after a mimetype. You can
easily maintain multiple profiles because there is a environment
variable pointing to the directory so you can have multiple directories
and switch between them. Also if you want to know which programs _can_
handle a mimetype just keep a separate directory of directories (just
like the shared mime info database). If you try to open a file with no
handler program set for it, the (file-)browser could easily create a
selection menu from this database.
The format of the files in the database can either be xml (like shared
mime info) or .desktop if the desktop people prefer that.
