menu-spec: Where shall we store user-specific modifications?

The menu-spec [1] doesn't mention where user-specific modifications to
the global registry that are afterwards merged should be stored. This
should be standardized because else all the desktops will diverge which
is bad. Looks like the menu-spec doesn't even take into account
user-specific changes.
