Every window manager creates a window over the root window?

GNOME is not a window manager. Metacity is the window manager. The
window that covers the root window in GNOME is the Nautilus desktop
window, that it creates for dealing with managing icons on the desktop
and drawing the rubber band selection. If you just run "metacity" by
itself (the window manager), you will not get this desktop.
