GNOME3: Icon without transparency

hello xdg-users,
I am packaging a java app called freeplane, which has an icon with
transparent edges. However, in current Debian unstable, the edges are
no longer transparent in GNOME3's left icon panel.
/usr/share/applications/freeplane.desktop looks like:
[Desktop Entry]
Version=1.0
Name=Freeplane
Exec=/usr/bin/freeplane %F

Icon=freeplane
Type=Application
MimeType=application/x-freeplane;
Categories=Office;

freeplane installs these icons:
/usr/share/freeplane/freeplane.png
/usr/share/icons/hicolor/128x128/apps/freeplane.png
/usr/share/icons/hicolor/32x32/apps/freeplane.png
/usr/share/icons/hicolor/48x48/apps/freeplane.png
/usr/share/icons/hicolor/64x64/apps/freeplane.png
/usr/share/pixmaps/freeplane.png
All of these show up with transparency in eog.
Addtionally, these SVGs are installed (which are used to generate the
above pngs at build time):
/usr/share/freeplane/freeplane.svg
/usr/share/icons/hicolor/scalable/apps/freeplane.svg
What could go wrong?
