Are you sure there is no client running that causes this?
There are clients that will make your cursor disappear when you don't need it
so it doesn't clutter the window you are in.
One such client that has been around for a long time is 'unclutter'.
However some desktops have this feature build in.
You should restart your Xserver and see if the problem reappears. If it does you
can try to revert to software cursor and see if this makes a difference.
Currently I don't see a pattern by which I would be able to narrow down the problem.
