I faced the same problem and digging right now...

It looks that app/xkbcomp is hardcoded with 
define: -DDFLT_XKB_CONFIG_ROOT=$datadir/X11/xkb path in Makefile.am Can 
someone fix xkbconf to override this define with --with-xkb-path in 
configure?
