Try with "--with-gstreamer-api=1.2" for the autogen.sh

gstreamer-basevideo-1.0 was unstable API that was removed from GStreamer in 1.2.0 and replaced with new stable API in gstreamer core and gst-plugins-base.

gst-vaapi in GIT master has support for 1.2, don't think there's a release of that yet.
