Since you say, "Note that this is not an issue using Gnome. It apparently has
some smart daemon listening on events and reshuffling displays back again ofter
off/on. You have to use some stupid window manager like xmonad in order to
reproduce this.", can you please provide more information about the userspace. 

1) Xorg.0.log should tell whether you have xf86-video-intel or -modesetting.
2) xev -event randr should tell us whether randr events are being sent to DE.
