The manpage does say 'It is not recommended to use xdg-open as root.' - though
that is probably mostly a security thing rather than a usability thing.

To debug this it'll be useful to know which backend DE xdg-open has selected.
Have you modified shell scripts before? Add 'DEBUG 2 "Detected DE $DE";' in 
the proper place in xdg-open and run it as:

  XDG_UTILS_DEBUG_LEVEL=7 xdg-open foo

I submitted a (trivial) patch to add this particular debugging statement to 
xdg-open, see https://bugs.freedesktop.org/show_bug.cgi?id=40959 .
