When I run that I get:

$ aclocal; autoconf; ./configure --prefix=$HOME/install
...
/bin/bash: /home/darxus/wayland/missing: No such file or directory
configure: WARNING: `missing' script is too old or missing
...
configure: error: cannot run /bin/bash ./../config.sub

$ automake --add-missing
configure.ac:4: installing `./config.guess'
configure.ac:4: installing `./config.sub'
configure.ac:2: installing `./install-sh'
configure.ac:4: required file `./ltmain.sh' not found
configure.ac:2: installing `./missing'
clients/Makefile.am: installing `./depcomp'
configure.ac:6: required file `config.h.in' not found

And then when I rerun the configure:

$ aclocal; autoconf; ./configure --prefix=$HOME/install
...
config.status: error: cannot find input file: `Makefile.in'
