So the file is growing while you read from it in real time? This is
never going to work really reliable like this, in the best case it would
be a hack that works somewhat.

The real solution would be to implement a proper GStreamer source
element (or use an appsrc) for feeding the live recording into the
GStreamer pipeline directly while it is being captured, without going
through a file first (which provides no synchronization measures at
all).
